This is a known bug which will hopefully be fixed in the update nl is working on.

hulla80, what you want is located in Preferences -> Misc:

Reply to CTCP-Requests and Redirect all CTCP-Requests to the console

I've set up a rule with the mask freenode-connect!*@* and all the ignore boxes checked, but still get a query window with freenode-connect's VERSION CTCP query. Is there any way to block that too, so I don't get a window for this pseudo user at all?

hulla80: you can check "Redirect all CTCP requests to the console" in the Miscellaneous preferences tab.

is there a way to just ignore all ctcp messages, or at least only display them in the main chat window or console?

The ignore function is located in Preferences -> Rules, however, due to a bug (if I recall correctly) query windows (without any content) will be opened none the less.

Is there some way in Linkinus to block/ignore a certain user.

In particular, I'm using Freenode and wants to block their freenode-connect user from opening a query window everytime I connect to their server.
